To me the biggest challenges are always cultural and political. Problems with processes, software, hardware, operations, marketing, accounting, etc. can always be identified and attacked. The bigger problems usually involve the people, personalities and dynamics.

I completely agree with loudwalker. The greatest challenges are always relationships. Everything else can be worked out and adjusted.
The other people are usually the reason that someone leaves a job as well.

A (previous) micro-managing boss, that was constantly looking over my shoulder at every little thing that I did.
I'm now at a place where we're all adults, and we all get our work done, and no one looking over my shoulder all day. MUCH more productive!!
