How to have a security background check done without losing my job?

I applied for a position with the government, but before they can offer me the job, they have to do a security clearance background check--including a conversation with my current employer. How do I help my employer feel good about this, so I don't lose my position until the other job comes through? (assuming I'd even take the job when I get the offer).

Talk to your HR department, they should be confidential about it. The HR department will be contacted by the government anyway.
When you talk to your boss, just be man to man - businessman to businessman about it. State that this is a one in a lifetime opportunity for you and you need to pursue it, but if things don't work, I will still be very happy to continue to work here.
I would approach it like that.
